The "Preferences" tab of the "Project Settings" dialog box allows you to locally override some of the global Advanced Link Manager settings in your current project. These settings are by default inherited from the global preferences.

Using the "Search depth" category, you can uncheck the "Use global search depth" check box and specify your custom preference in the "Search Depth (number of results)" text box.

The "Report Location" is the folder where all the reports from this project will be saved.

You can use the "Exclude onsite links" check box to exclude or include from your onsite links (links from your site with reference to your same site) links from the resulted reports.

Here you can also specify a list of reports to be generated after each update by clicking on the [Select templates].

You can do the same thing from the Output section of a report by checking the "Generate report after each update" option.
